What it does
Atlantis keeps a roster of agents on your Mac. You talk to one at a time or to all of them at once, and you can watch them go about their day.
Agents

Oracle
Agents sit at a desk while they work, head to the kitchen after a lot of tokens and to the game room when they are bored. You walk among them in 3D.
Garage
A group chat with the roster. Name an agent with @ or ask everyone. When several take it, they debate in rounds until most of them agree.
Armory
Read, write and edit files, search them, fetch a page, download a file and search the web. Every path is checked against the agent's home first.
Skills
Write a skill in the app or install one from AgentHub. An agent is told its skills on every turn and reads the one a task needs.
Akashic Records
Every turn, tool call and notification, filtered by level and kind, kept until you clear it. Agents can send you a notification when a long task finishes or a decision is waiting on you.
Tron
Providers and models, a Storage tab that says what is using the disk, and Dr. House, which checks the app itself and says what is wrong.
How it behaves
A provider key is kept in the macOS keychain and read only when it is about to be sent. It is never written to a file.
A tool call that would leave the agent's folder, through .., an absolute path or a symlink, is refused before anything is touched.
Agents read and change the files they were given, fetch from the web and tell you things. None of them can run a program on your machine.

No. Every path a tool is given is resolved against the agent's home, through symlinks too, and a path that lands outside is refused. Nothing under .git is written, and no tool runs a command.
Keys are in the macOS keychain. The roster, settings, conversations and logbook are in the app's data folder on your Mac. The Storage tab in Tron shows each part and can clean it.
No. It talks to the model provider you set up, and to the web only when an agent's tool fetches a page or a file, or a link in a message is drawn as a card.
Open System Settings, then Privacy and Security, and press Open Anyway beside the message about Atlantis. It is needed once, the first time the app is opened.
